I know many cars experience this but ....
Is their a way to eliminate the smell on certain days that come from the air conditioner till it runs for awhile

What you can do if you remember is, as you near your destination hit the A/C button to turn off the compressor, and let the system run until you arrive with with just outside air blowing only. This can help dry out the A/C coils so mold doesn't form.
